À la fin du XVIIIe siècle, nos régions sont annexées par la France.
Napoléon, craignant une attaque des Anglais dirigée contre le port d'Ostende, fait construire une forteresse dans les dunes en 1811. Mais l'offensive anglaise n'a jamais lieu, et le fort fait uniquement fonction d'arsenal et de cantonnement pour les troupes françaises.
Après la chute de Napoléon en 1814, le bâtiment tombe en proie aux vols et au vandalisme.
Lors des deux guerres mondiales, le fort sert de quartier d'artillerie à l'armée allemande.
Pendant un certain temps, le fort a servi de musée, puis il a abrité une aire de jeux pour enfants. Ensuite, le monument a commencé à se délabrer. Depuis 1995, le Fort Napoléon est géré par l'Association du Patrimoine Flamand. Après les travaux de restauration, qui ont duré 5 ans, il a été ouvert au public en avril 2000.
