Flüelen udgjorde i mange århundreder et vigtigt omladningspunkt i Schweiz' transportsystem, og mindst siden åbningen af den første jernbanelinje over Gotthardpasset i 1230. De forskellige ruter over passet nåede til Vierwaldstättersøen ved Flüelen, og indtil anden halvdel af 1800-tallet gav søen den bedste videre forbindelse til byerne i det nordlige Schweiz. I det 13. århundrede blev Slot Rudenz bygget i Flüelen som en kejserlig toldstation for at opkræve toldafgifter fra Gotthard-trafikken.
I 1906 blev Altdorf–Flüelen sporvejen bygget for at forbinde centrum af Altdorf med Flüelen station. Den elektriske sporvej fungerede indtil 1951, da den blev erstattet af en busservice.
