Gebenstorf nævnes første gang i 1247 som Gobistorf. Fra 1415 til 1798 var det en kommune i Baden. De historiske grænser er blevet bevaret i den moderne kommune.
Gebenstorf har et areal på 5,7 km² pr. 2006. Af dette areal anvendes 29% til landbrugsformål, mens 41,6% er skovklædt. Af resten af jorden er 24,4% bebygget, og resten er uproduktiv.
