Fuhnen har ingen kilde, men en topografisk region, der får vand fra overflade- og drænvand i et vådområde. Fra denne pseudobifurkation øst for Zehbig strømmer dens vestlige del mod Saale, som den når i den del af byen Bernburg, der hedder Dröbel. Den østlige del udmunder i Jeßnitz i Spittelwasser, en biflod til Mulde.
Mulde og Saale er direkte bifloder til Elben. Indtil 1990'erne blev den østlige del af Fuhnen anset for at være forurenet på grund af udledninger fra industriens spildevand.
