Der Ort liegt auf einer Höhe von 707 m ü. M. Das Gemeindegebiet umfasst eine Fläche von 14 km². Die Gemeinde besteht aus den Ortsteilen Alpino, Nocco und Vezzo. Gignese liegt zwischen dem Ortasee und dem Lago Maggiore, in der Nähe des Monte Mottarone. Auf dem Mottarone in einer Höhe von 1491 m s.l.m. hat man eine gute Fernsicht.
