Comuna rural situada en la frontera sur del cantón de Ginebra, Bardonnex posee cuatro aldeas. Los grandes cultivos sobre la llanura dejan sitio a la viticultura en la ladera sur. Bardonnex es conocida como puerta de entrada de turistas, pues la aduana de la autopista del sur lleva su nombre.
La comuna limita al norte con la comuna de Plan-les-Ouates, al este con Troinex, al sureste, sur y suroccidente con las comunas francesas de Bossey, Archamps, Collonges-sous-Salève y Saint-Julien-en-Genevois, y finalmente al noroccidente con la comuna suiza de Perly-Certoux.
