La estación principal de Paderborn es la más importante de la ciudad de Paderborn. Se encuentra en la línea ferroviaria Hamm-Warburg, que es parte de la conexión centro-alemana de Colonia o Düsseldorf a Turingia y Sajonia. En Paderborn se bifurca una línea secundaria hacia Bielefeld.
La línea principal fue inaugurada entre Hamm y Paderborn el 1 de octubre de 1850 por la Compañía de Ferrocarriles Real-Westfalia. La continuación hacia Warburg se llevó a cabo en 1853. La línea Senne se añadió en julio de 1902. Otra línea secundaria se inauguró en 1899 en dirección a Büren. Esta línea fue cerrada en 1981. Recientemente ha habido consideraciones para reactivar la línea y así mejorar la conexión con el aeropuerto Paderborn/Lippstadt. Además, se han tendido nuevas vías hasta el límite de la ciudad de Paderborn. Otra línea secundaria fue construida en 1906 en dirección a Bad Lippspringe; se bifurca en la estación de Paderborn Nord. En 1965 se cerró para el tráfico de pasajeros y solo es utilizada por las fábricas Benteler.
