Al vroeg in de Zwitserse voetbalgeschiedenis werd de club kampioen in 1912 en 1914. Na 25 jaar in de hoogste klasse verdween de club voor enkele decennia van het Zwitserse voetbaltoneel.
In het seizoen 1980/81 werd de promotie naar de eerste klasse opnieuw behaald, ten koste van Vevey Sports. Sindsdien speelde de club ononderbroken in de 1ste klasse. Een nieuwe titel werd in 1993 behaald. In 2010 volgde degradatie naar de Challenge League, waar de club drie seizoenen verbleef. In het seizoen 2014/15 eindigde FC Aarau op de tiende en laatste plaats, waardoor degradatie een feit was.
