Er werd in de jaren twintig reeds voetbal gespeeld in Koper, maar de huidige club werd in 1955 gevormd door een fusie tussen Aurora en Meduza. De club speelde in verschillende Joegoslavische competities maar slaagde er nooit in om in de hoogste klasse te spelen.
In 1991 stond de club aan de wieg van de Sloveense competitie na de onafhankelijkheid. In de eerste jaren eindigde Koper in de middenmoot, maar in 1995 volgde een degradatie. Het volgende jaar promoveerde de club weer, maar niet als kampioen; Koper werd zesde maar promoveerde rechtstreeks omdat de topvijf niet aan de criteria voor de hoogste klasse voldeed; schuldenvrij zijn, modern stadion en goede training en medische verzorging bieden.
