Novazzano har været beboet siden den romerske æra, i Castel di Sotto er der fundet fragmenter af romerske altare. I middelalderen tilhørte Novazzano grevskabet Seprio. Det blev første gang nævnt som en kommune i 1335. I 1567 adskilte landsbyen sig fra den politiske og religiøse myndighed i Pieve of Balerna for at blive en uafhængig sogn.
Sognekirken SS Quirico e Giulitta nævnes første gang i 1330, men har ældre oprindelse. Det romanske klokketårn stammer fra det 12. århundrede. Det blev genopbygget i 1776-79 og renoveret i 1998-99. Under renoveringen i 1998-99 blev der foretaget en arkæologisk undersøgelse omkring kirken.
