Flecken Aerzen ligger i den sydniedersächsiske Landkreis Hameln-Pyrmont lige ved grænsen til Nordrhein-Westfalen.
Flecken ligger i Weserbergland cirka ti kilometer sydvest for Kreisbyen Hameln og cirka syv kilometer nord for Bad Pyrmont, midt i Hummetal. Nærliggende mod nord for Aerzen ligger Lüningsberg, mod syd Schierholzberg og Pyrmonterberg. Fra vest til øst flyder Humme og Grießebach, der i byen munder ud i Humme.
