Il comune di Aerzen si trova nella contea di Hameln-Pyrmont nella Bassa Sassonia meridionale, immediatamente al confine con la Renania-Vestfalia.
Il comune si trova nella regione del Weserbergland a circa dieci chilometri a sud-ovest della città di circondario di Hameln e a circa sette chilometri a nord di Bad Pyrmont, nel bel mezzo della valle di Hummetal. A nord del paese di Aerzen si trova il Lüningsberg, a sud il Schierholzberg e il Pyrmonterberg. Da ovest a est scorrono l'Humme e il Grießebach, quest'ultimo sfocia nell'Humme all'interno del paese.
