Det blev grundlagt af Federico Borromeo i 1618 i Biblioteket Ambrosiana, som blev oprettet nogle år tidligere, i 1609. Institutionen blev født for at tilbyde gratis kulturel uddannelse til enhver, der havde kunstneriske eller intellektuelle kvaliteter. I Pinakoteket blev der fra 1621 tilknyttet et akademi for maleri og skulptur, med gipsaftryk af Laocoont og Pietà af Michelangelo Buonarroti fra Leone Leoni's samling. Den første malermester var Giovanni Battista Crespi, kendt som Cerano.
