Mértola er en kommune i den portugisiske kommune Beja. Kommunen har et samlet areal på 1293 km² og havde 8712 indbyggere i 2001. Under romertiden var byens navn Iulia Myrtilis. Musa ibn Nusayr erobrede Mértola i 713. Fra 1033 til 1044, indtil erobringen af Sevilla, var Mértola som taifa Mértola en uafhængig taifa. Den første emir var Ibn Tayfur fra Tayfuriderne, som varede indtil hans død i 1044, da taifaen kom til Sevilla. I 1091 kom Mértola i hænderne på almoraviderne fra Marokko og i 1151 til almohaderne, også fra Marokko. Mértola faldt endelig i 1238 til Sancho II af Portugal og blev givet til ridderne af Santiago-ordenen. Byen forblev sæde for denne orden indtil 1316.
