Die Stadt liegt an der Roth, rund 22 Kilometer südöstlich von Ulm und 35 Kilometer nördlich von Memmingen. Sie gehört zur Region Donau-Iller in Mittelschwaben. Weitere Flüsse im Stadtgebiet sind die Biber und die Leibi.
Weißenhorn grenzt an folgende Gemeinden : Roggenburg, Buch, Illertissen, Bellenberg, Vöhringen, Senden, Pfaffenhofen und das gemeindefreie Gebiet Stoffenrieder Forst, an das sich östlich die Gemeinden Waldstetten und Ellzee im Landkreis Günzburg anschließen.
