Sie gehört zum Arrondissement Saint-Quentin, zum Kanton Ribemont und zum Gemeindeverband Saint-Quentinois.Die Gemeinde liegt an der Somme, etwa sechs Kilometer südwestlich von Saint-Quentin. Sie wird vom Kanal von Saint-Quentin durchquert. Umgeben wird Fontaine-lès-Clercs von den Nachbargemeinden Seraucourt-le-Grand im Süden, den im Kanton Saint-Quentin-1 gelegenen Gemeinden Roupy im Westen und Savy im Nordwesten, Dallon im Norden sowie den im Kanton Saint-Quentin-3 gelegenen Gemeinden Castres im Nordosten und Contescourt im Südosten.
