Umgeben wird Saint-Jean-aux-Bois von den Nachbargemeinden Compiègne im Norden und Nordwesten, Vieux-Moulin im Nordosten, Pierrefonds im Osten, Morienval im Süden, Orrouy im Süden und Südwesten, Saint-Sauveur im Westen und Südwesten sowie Lacroix-Saint-Ouen im Westen.
