De la región de Eynatten se conocen hallazgos que datan de la Edad de Piedra, y también se sospecha de ocupación romana en esta área. La primera mención escrita es de 1213. Numerosas familias de alfareros se establecieron en Eynatten entre 1500 y 1700 y contribuyeron a la actividad económica.
Hasta la disolución del ducado de Limburgo, Eynatten formaba parte del alto banco de Limburgo de Walhorn. Al igual que el resto del ducado, Eynatten fue incorporado en 1795, tras la anexión de los Países Bajos del Sur por la República Francesa, en el recién formado departamento de Ourthe. En 1815 pasó a ser prusiano, luego alemán, para ser anexionado por Bélgica en 1920. En 1977, el municipio independiente de Eynatten se unió al municipio fusionado de Raeren.
