La Iglesia de San Pedro fue construida junto con las otras trece reconocidas por el rey Fernando III el Santo .
El edificio se construyó sobre los restos de un templo mozárabe, que probablemente albergó los restos de los primeros mártires de nuestra ciudad: Fausto, Januarius y Martial, fallecidos en época romana. Las primeras obras se realizaron en la segunda mitad del siglo XIII . Incluso tenemos noticias de su construcción en 1264, cuando un clérigo de San Pedro menciona el edificio en sus escritos.
Desde un principio, la iglesia sufrió numerosas transformaciones, debido a los malos cimientos, lo que provocó que la iglesia se derrumbara en varias ocasiones. A mediados del siglo XVI, Hernán Ruiz II reconstruyó por completo la fachada principal, lo que hizo que la iglesia de San Pedro pareciera muy diferente a la original.
