En l'an 1544, une véritable chasse aux hérétiques était en cours. Surtout à Louvain, elle était forte. Mercator séjournait à ce moment à Rupelmonde car il devait s'occuper de l'héritage de son défunt grand-oncle Gijsbrecht de Cremer. À la demande du procureur général du Conseil de Brabant, il fut arrêté sous l'accusation d'hérésie et emprisonné dans l'ancien château de Rupelmonde.
