Weilheim si trova nella parte meridionale del Baden-Württemberg, al margine meridionale della foresta di Hotzenwald nel Sud Schwarzwald. Il territorio comunale confina a sud con la città di Waldshut-Tiengen. Qui scorre l'Hochrhein, che segna il confine con la Svizzera.
Il comune di Weilheim comprende i precedenti comuni di Bannholz, Bierbronnen, Nöggenschwiel e Remetschwiel.
