La stazione di Mühlhausen è, in base alla sua frequentazione, la principale stazione ferroviaria passeggeri nel circondario di Unstrut-Hainich e l'unica stazione di Mühlhausen/Thuringia. Si trova a est del centro di Mühlhausen, nella valle dell'Unstrut.
Mühlhausen ha ricevuto per la prima volta un collegamento ferroviario nel 1870 con l'apertura della linea Gotha-Leinefelde della Thüringische Eisenbahn-Gesellschaft. La precedente stazione di transito è diventata una stazione separata nel 1897 con l'apertura della linea locale per Ebeleben della Eisenbahn-Gesellschaft Mühlhausen-Ebeleben; inizialmente, la MEE possedeva una propria stazione rispetto alla stazione statale. Dalla piazza antistante la stazione, dal 1898 è iniziato il tram di Mühlhausen. Con l'apertura della linea per Treffurt, la stazione è stata ristrutturata, e tra l'altro la stazione della MEE è stata integrata nella stazione statale.
