La prima collocazione del Museo di Bressanone fu nell'ala orientale del Palazzo Vescovile, la cosiddetta Hofburg. Ben presto però tali ambienti divennero troppo angusti per l'ampiezza delle collezioni e per questo motivo, nel 1908, si decise di spostare la sede nella Casa dei Canonici.
Nella seconda metà del Novecento, in seguito allo spostamento della sede vescovile da Bressanone a Bolzano, tutte le collezioni del Museo vennero ricollocate negli ambienti ormai vuoti del Palazzo Vescovile.
