De club werd in 1946 opgericht onder de naam Gravesend & Northfleet F.C. na een fusie tussen Gravesend United en Northfleet United . De fusieclub behield de kleuren van Northfleet en speelde ook verder in hun stadion. Op 2 mei 2007 werd de naam van de club gewijzigd in Ebbsfleet United. De sponsor van de club is spoorwegmaatschappij Eurostar; deze openden in november 2007 een station te Ebbsfleet.
Op 13 november 2007 wordt bekend dat de club in handen komt van het collectief MyFootballClub, een organisatie waarin particulieren kunnen participeren en gezamenlijk eigenaar zijn van een club. Dit houdt onder meer in dat deelnemers aan de website, die elk 35 pond per jaar bijdragen, kunnen stemmen over selecties en transfers. In 2013 verkocht het collectief haar aandeel.
