Omkring 1980 blev en arkæologisk struktur undersøgt, som sandsynligvis stammer fra den tidlige mellembronzealder. Moortsele blev første gang nævnt i slutningen af det 9. århundrede som Mortesela og i 1148 som Mortesella. Sankt Bavons Kloster havde ejendomme her, og i det 13. århundrede blev Moortsele en del af Landet Rode. Der eksisterede fra senmiddelalderen en omkranset herregård, Slottet ter Burcht. Dette blev revet ned i midten af det 19. århundrede.
