Eglisau nævnes første gang i 892 som flere uafhængige gårde kendt som Ouwa. I 1238 blev det nævnt som Owe, i 1304 som ze Seglinger Owe, i 1332 som ze Eglins Owe og i 1352 som ze Eglisowe.
Det ligger ved krydset mellem to store transportveje. Beliggenheden langs begge sider af Rhinen gjorde det muligt at dominere skibstrafikken. Det var også stedet for en bro, som gjorde den nord-sydgående vej mellem Klettgau og Zürichgau. Denne vigtige beliggenhed gjorde det til hjemsted for den Zürich-udnævnte Landvogt og førte til, at det blev en markedby.
