Kommunen Klipphausen ligger cirka 11 km syd for Meißen og omtrent 15 km nordvest for Dresden. Motorvej A 4 løber gennem den sydlige del af kommunen og er tilgængelig via tilslutningen Wilsdruff. Kommunen ligger i Meißen Højland og Elbdalen ved de venstre-siddende dale – herunder Saubachtal, Prinzbachtal, Regenbachtal, Eichhörnchengrund og Rehbocktal – samt ved den lille Triebisch. Den højeste punkt er Baeyerhöhe med 322,3 m over havets overflade på Lampersdorfer grund, det laveste punkt er cirka 100 m over havets overflade i Elbdalen. Med den naturbeskyttede Gauernitzer Elbinsel ligger en af de to saksiske Elbinsler i kommunen Klipphausen.
Den 1. juli 2012 gik kommunerne Klipphausen og Triebischtal frivilligt sammen til kommunen Klipphausen.
