Heinkenborstel ligger cirka 17 km nordvest for Neumünster og 20 km syd for Rendsburg i det østlige naturområde Heide-Itzehoer Geest ved vandløbene Wittbek og Himmelreichsgraben. Kommunen er en del af naturparken Aukrug. I den vestlige del af kommunen strækker dele af NATURA 2000-beskyttelsesområdet FFH-område Skove i den nordlige Itzehoer Geest sig.
