Bad Sooden-Allendorf ligger direkte på grænsen til Thüringen og næsten i det geografiske centrum af Tyskland. Det ligger ved Werra nordvest for bjergkæden Gobert nær den sydvestligt placerede Hohen Meißner. Sydøstligt, nær bydelen Kleinvach, står over floden slottet Rothestein.
Bad Sooden-Allendorf grænser mod nord til kommunerne Lindewerra, Wahlhausen og Asbach-Sickenberg, mod øst til kommunerne Wiesenfeld og Volkerode, mod syd til kommunen Meinhard, byen Eschwege og kommunen Berkatal, mod vest til byen Großalmerode, samt mod nordvest til byen Witzenhausen.
