Aberdeen Waterloo station åbnede den 1. april 1856 for at betjene Great North of Scotland Railway hovedlinjen til Keith. Det lå på Waterloo Quay i centrum af byen. Det blev lukket for passagerer i 1867, da Aberdeen Joint åbnede, men skinnene forbliver i brug som en godsspor for dokkerne. Godslæssene blev nedrevet i 1960'erne, mens hovedstationen blev omdannet til brug som lagerfacilitet.
