Eichenzell liegt am Übergang der Naturräume Westliches Rhönvorland, einer dem hessischen Teil der Rhön in Richtung Vogelsberg vorgelagerten Hügellandschaft, im Osten und Kerzeller Fliedetal im Westen. Der Kernort befindet sich etwa 7 km südsüdöstlich der Kreisstadt Fulda am Ostufer des Flusses Fulda. In diese mündet nordnordwestlich des Ortsteils Löschenrod die aus Richtung des Ortsteils Kerzell kommende Fliede, die dort vom Döllbach gespeist wird.
