Die Gemeinde Klettgau liegt im unteren Klettgautal entlang der drei Bachläufe Klingengraben, Schwarzbach und Seegraben. Das Gemeindegebiet erstreckt sich über eine Höhenlage von 390 bis 670 Meter.
Klettgau grenzt an die Schweizer Gemeinden Trasadingen und Wilchingen im Kanton Schaffhausen sowie Wasterkingen und Wil im Kanton Zürich und die deutschen Gemeinden Eggingen, Wutöschingen, Lauchringen, Küssaberg, Hohentengen am Hochrhein und Dettighofen.
