Benannt wurde die Pinakothek nach dem Kirchenvater Ambrosius von Mailand, dem Schutzpatron Mailands. Seinen Sitz hat das Museum im „Palazzo dell’ Ambrosiana“, in dem auch die Biblioteca Ambrosiana untergebracht ist.
Die Gemäldesammlung geht zurück auf eine Stiftung des Kardinals Federico Borromeo , Erzbischof von Mailand, der im Jahr 1618 seine private Sammlung von über 250 Gemälden, Skulpturen und Zeichnungen der Ambrosianischen Bibliothek zur Verfügung stellte. Die Sammlung umfasste Werke bedeutender lombardischer, römischer und venezianischer Meister. Nach den Wünschen des Kardinals sollten die Werke der künstlerischen Ausbildung junger Künstler der Malschule „Accademia Ambrosiana“ dienen, die er drei Jahre später gründen ließ.
