Marthalen has an area of 14.2 km2 . Of this area, 49.3% is used for agricultural purposes, while 39.4% is forested. Of the rest of the land, 10% is settled and the remainder is non-productive .
The municipality is located in the Zürcher Weinland between the Thur and Rhine Rivers. The village is known for its half-timbered houses. The municipality also includes the village of Ellikon am Rhein, and the hamlets of Niedermarthalen and Radhof.
