Nata come città lagunare, l'insularità di Comacchio ha avuto fine nel 1821, quando venne costruito il terrapieno stradale che la collega ad Ostellato.
Sul territorio, gli Etruschi erano stanziati e vi avevano fondato la città di Spina quindi i primi insediamenti risalgono a quel periodo tuttavia non vi sono testimonianze di centri abitati fino all'età tardo-romana. Comacchio ebbe quasi certamente origine da un castrum posto lungo il fiume sorto tra il VII e il VIII secolo.
