Nel XV secolo si parlava già di "Blocksyl". Nel 1581 la cittadina fu fortificata. Intorno al 1600 Blokzijl ottenne vari privilegi, come la nomina di un proprio sindaco. Blokzijl fu sotto il dominio spagnolo per molto tempo e in quel periodo le andò bene. La cittadina si trovava lungo lo Zuiderzee ed era un importante punto commerciale. Blokzijl ottenne i diritti di città nel 1672.
Oggi è una cittadina turistica.
