L'orde dels jesuïtes va triar Malines per a la fundació del seu noviciat de parla neerlandesa i es va establir a l'actual Keizerstraat cap al 1611.
S'hi va construir una nova església barroca (1670-1677) segons un projecte d'Antonius Losson. La part superior del frontó es va acabar l'any 1709. Tant la façana com l'interior estan dedicats en gran part a sant Francesc Xavier . L'interior és una combinació d'una església sala d'inspiració gòtica i una ornamentació barroca.
Després de l'abolició de l'orde el 1773, l'església es va convertir en l' església parroquial de Sint-Pieter-en-Paul.
