Harbarnsen ligger sydvest for Bad Salzdetfurth i et landbrugspræget bølgende landskab mellem de følgende bjerge: Sackwald i vest og Harplage i øst samt Heber i syd. Harbarnsen grænser, med uret, startende fra nordøst, til Sehlem, Neuhof, Woltershausen, Everode og Adenstedt, som også alle tilhører Landkreis Hildesheim.
Til Harbarnsen hørte stedet Irmenseul ved foden af Sackwald, hvor der i en nedlagt stenbrud ved "Skæve Bjerg" findes beskyttet naturområde Halbtrockenrasen ved Irmenseul, som er omkring to og en halv hektar stort.
