Flensborgs station er stationen i byen Flensborg. Herfra fører linjer til Kiel, til Hamborg via Slesvig og Neumünster samt mod Fredericia i Danmark. Stationen spiller en regional rolle i den grænseoverskridende jernbanetrafik mellem Tyskland og Danmark.
Den 1. april 1854 blev driften på jernbanelinjen Flensborg–Tönning først påbegyndt fra den uden for byen beliggende Holzkrug, og den 4. oktober også fra den i byen beliggende endestation, der senere blev kaldt "Engelsk Station". Denne station i den sydlige ende af Flensborg Fjord i Flensborgs gamle bydel blev den 25. oktober festligt overdraget til driften af den danske konge Frederik VII, der var navngiveren til jernbanelinjen.
