Milseburgtunnelen er en jernbanetunnel på den tidligere jernbanelinje Götzenhof–Wüstensachsen nær bjerget Milseburg i den hessiske del af Rhön. Den 1173 meter lange tunnel er i dag en del af den omdannede jernbanelinje til Milseburgradvejen.
Milseburgtunnelen ligger i Fulda kommune og krydser den nordlige skråning af Oberbernhardser Höhe, en nordlige udspring af bjerget Milseburg, som rejser sig cirka 1,5 kilometer syd for tunnelen. Inden for naturparken Hessische Rhön ligger den i biosfærereservatet Rhön ved toppunktet af den tidligere Rhönbahntrasse fra Fulda til Hilders eller Tann.
