Universitetet var tidligere en del af det, der nu er Universitetet i Salamanca. Da dette universitet blev nationaliseret i 1854, blev fakulteterne teologi og kanonisk ret lukket. I 1940 besluttede pave Pius XII at genoprette disse fakulteter under beskyttelse af Den Hellige Stol. I mellemtiden er universitetet blevet meget bredere. I 2008 havde universitetet cirka 8500 studerende. Universitetet har også en campus i Madrid.
