Magstadt liegt am Rande des Gäus und am westlichen Rand des Glemswalds. Durch den Ort fließt der Planbach, der ab der Gemarkungsgrenze Magstadt/Renningen Rankbach genannt wird.
Östlich von Magstadt liegt das Naturschutzgebiet Oberes Hölzertal. Der östliche Teil des Stadtgebiets gehört zum Landschaftsschutzgebiet Glemswald. Nördlich der Stadt liegt das Landschaftsschutzgebiet Ratberg mit Umgebung. Die Gemeinde hat überdies Anteile an den FFH-Gebieten Glemswald und Stuttgarter Bucht und Gäulandschaft an der Würm.
