Mühlingen liegt im Nordosten des Hegaus, am Übergang zur Schwäbischen Alb im Norden, dem Linzgau im Osten und dem Bodenseebecken im Süden. Durch das Gemeindegebiet fließt die Stockacher Aach.
Der westlich der Mühlinger Ortsmitte liegende Steinbühl () ist mit einer Höhe von 673 m ü. NHN die höchste Erhebung im Mühlinger Gemeindegebiet; der tiefste Punkt mit etwa 550 m ü. NHN liegt im Bereich der Bundesstraße 313 zum Stockacher Stadtteil Hoppetenzell.
