Der Walchensee füllt ein tektonisches Tal aus, das Teil des Bayerischen Synklinoriums und von Trias-Gesteinen (Hauptdolomit, Plattenkalke und Kössener Schichten) ist. Die extreme Tiefe des Sees, 192,3 Meter (631 Fuß), ist ein Ergebnis dieser tektonischen Formation . Die Felswände des Nordwestufers zeigen deutlich die steile Anordnung der Gesteinsschichten. Die Entstehung des Sees durch Gebirgsbaukräfte weist darauf hin, dass der Walchensee einer der ältesten Seen Deutschlands sein könnte. Während der Eiszeit hat der Isar-Loisach-Gletscher immer wieder seine Spuren in der Morphologie des Gebietes und damit am Walchensee hinterlassen.
