Als Teil des Gewässersystems der Chesapeake Bay entwässert der Chillisquaque Creek Bereiche von vier Counties . Der Fluss durchfließt in südwestlicher Richtung durch Sandstein, Schiefer sowie Kalkstein ein Tal der Appalachen.
