The river springs from the Fläming near Frohnsdorf, takes its course through Treuenbrietzen then between the villages of Niebel and Niebelhorst, as well as Buchholz and Lühsdorf, underpasses the federal highway 2 at the Buchholzer Mühle and then flows near Salzbrunn and Reesdorf towards Beelitz. In an easterly extending arc, the river crosses federal highway 2 again, then flows parallel to federal highway 246 past Schönefeld, Zauchwitz, and Körzin until Stangenhagen. Just before the Blankensee, the Nieplitz takes in the Pfefferfließ, which brings water from the floodplains and ditch systems near Stangenhagen and Körzin. The mouth of the stream is directly opposite the point where the comparatively wide Königsgraben flows into the Nieplitz. The namesake for the ditch was Frederick the Great, who had it constructed between 1772 and 1782 so that the then considerable water supply of the Pfefferfließ and the marshlands could be channeled more quickly past the subsequent Nieplitz lake chain directly into the Nuthe, thus putting the land into a usable state as demanded by Frederick.
The Nieplitz further connects the Blankensee with the Grössinsee and the small tubular Schiaßer See, and after approximately 50 kilometers of flowing distance, it empties into the Nuthe between Gröbener Kietz and Jütchendorf. A nature park Nuthe-Nieplitz was established around both rivers, featuring moist, green meadows, former floodplains, and smaller alder swamps.
