L’origine du musée remonte à l’Exposition universelle de 1897 lorsque la section dédiée à la colonie du Congo est établie dans le Palais de l’Afrique (anciennement Palais des Colonies) érigé dans le parc de Tervueren. Suite au succès remporté et sous l’impulsion du roi Léopold II, l’exposition temporaire se convertit en musée et institut scientifique permanents dédiés au Congo belge dans le but de susciter l’intérêt et exposer le potentiel économique du pays. Le Palais de l’Afrique rapidement devenu trop petit, Léopold II fait appel à Charles Girault, architecte du Petit Palais de Paris, pour la construction d’un nouveau musée et l’aménagement du site complet. Décédé avant la fin des travaux, Léopold II ne verra pas l’aboutissement du projet, le musée étant inauguré en 1910 par le roi Albert Ier. Le musée sera fermé pendant cinq ans, de 2013 à 2018, pour subir d’importants travaux de restauration et d’aménagement.
