Naunheim a été mentionnée pour la première fois en 784.
Elle était une commune autonome jusqu’au 31 décembre 1976, date à laquelle elle a formé la nouvelle ville de Lahn avec 13 autres municipalités et les villes de Gießen et Wetzlar, devenant un district inclus dans le district urbain de Wetzlar.
Le 31 juillet 1979, à la suite des protestations des citoyens, la ville de Lahn a été dissoute ; cependant, Naunheim n’a pas retrouvé son indépendance, mais est devenu un hameau de la ville reconstituée de Wetzlar.
