Vault-de-Lugny est une commune française située dans le département de l'Yonne en région Bourgogne-Franche-Comté.Le village est situé dans le creux d'un méandre du Cousin, qui l'entoure étroitement à l'est, au sud et à l'ouest. Son affluent en rive gauche le ru d'Island, venant du sud, conflue avec le Cousin immédiatement au sud du village ; lui-même reçoit sur la commune deux petits affluents, dont le ru de Proinge. Le ruisseau de Grenouille marque le nord de la limite de commune avec Pontaubert.
