Il monastero di San Tommaso era il secondo monastero più antico di Lipsia e la sua tradizione continua fino ad oggi attraverso la Chiesa di San Tommaso, la Scuola di San Tommaso e il Coro dei Thomani.
Il monastero fu fondato come collegio dei canonici dell'Ordine Agostiniano nell'anno 1212 dal marchese Dietrich di Meißen. La già da tempo funzionante Chiesa del Mercato, successivamente Chiesa di San Tommaso, fu trasferita al monastero come chiesa abbaziale nel 1213. Anche la Chiesa di San Nicola, l'Ospedale di San Giorgio e altre proprietà furono affidate al monastero.
